All, can you tell me where these pins go?  One is slightly smaller than the other. They came apart when I took apart the trans gears and shift forks. Any help would be great.

Upper and lower slipper pins.

Bill is right. They look like the timing chain slipper pins. They hold the slipper in place in slots at the bottom and top front of the cylinders. Since you are in there look for the condition of the slots. The often need to be repaired. I get them welded closed and re machined. See slot at bottom/middle of pic
